Multicanonical Simulations Step by Step

چکیده

The purpose of this article is to provide a starter kit for multicanonical simulations in statistical physics. Fortran code for the q-state Potts model in d = 2, 3, . . . dimensions can be downloaded from the Web and this paper describes simulation results, which are in all details reproducible by running prepared programs. To allow for comparison with exact results, the internal energy, the specific heat, the free energy and the entropy are calculated for the d = 2 Ising (q = 2) and the q = 10 Potts model. Analysis programs, relying on an all-log jackknife technique, which is suitable for handling sums of very large numbers, are introduced to calculate our final estimators.

Helix Formation and Folding in an Artificial Peptide

We study the relation between α-helix formation and folding for a simple artificial peptide, Ala10Gly5-Ala10. Our data rely on multicanonical Monte Carlo simulations where the interactions among all atoms are taken into account. The free-energy landscape of the peptide is evaluated for various temperatures. Our data indicate that folding of this peptide is a two-step process: in a first step tw...

Multicanonical parallel simulations of proteins with continuous potentials

The determination of the three-dimensional (3D) structure of a protein or peptide is a very important research problem in biological and medical sciences. Anfinsen’s experiments (Science 1973, 181, 223) on renaturation of denatured proteins have shown that the native 3D structure of a (small) protein at low (room) temperatures is uniquely determined by its amino acid sequence, which suggests th...

Molecular dynamics, Langevin and hybrid Monte Carlo simulations in a multicanonical ensemble

We demonstrate that the multicanonical approach is not restricted to Monte Carlo simulations, but can also be applied to simulation techniques such as the molecular dynamics, Langevin and hybrid Monte Carlo algorithms. The effectiveness of the methods is tested with an energy function for the protein folding problem. Simulations in the multicanonical ensemble by the three methods are performed ...

Multicanonical Monte Carlo simulations

Canonical Monte Carlo simulations of disordered systems like spin glasses and systems undergoing rst-order phase transitions are severely hampered by rare event states which lead to exponentially diverging autocorrelation times with increasing system size and hence to exponentially large statistical errors. One possibility to overcome this problem is the multicanonical reweighting method. Using...

Introduction to Multicanonical Monte Carlo Simulations

Monte Carlo simulation with a-priori unknown weights have attracted recent attention and progress has been made in understanding (i) the technical feasibility of such simulations and (ii) classes of systems for which such simulations lead to major improvements over conventional Monte Carlo simulations. After briefly sketching the history of multicanonical calculations and their range of applica...
